Took the bike to the Independant chap today.
He plugged it in to his wireless diagnostics, and reset all of the values, back to their original settings. Then he returned to the bike, and took it through all the gears on the main stand with the engine running. I should have asked him why.
He said that I should give it a run at steady motorway speed, for the ECU to relearn some settings, which I did on the way home.
It's definitely smoother, but I need a few more miles to check if it's definitely resolved.
He suggested that if the problem still exists, it could be the throttle switch, although he seemed to think failure was unlikely.
Seemed like a nice chap, with a great home set up. Great value for just £20.

His GS-911 allowed him to reset your transmission. When that is done you must do a "re-learn" to the transmission by running the bike in every gear for 5 seconds I think it is. This needs to be done on updates at the dealer and at home if you reset the ECU with a GS-911.
