Just bought a used 2019 R1250 RT with the Akropovic exhaust. I’m not a fan. Too loud for me. I’d be glad to trade, for not cost, my upgraded slip on for the stock can.
Thanks not question I have is, will the stock muffler fit on what I believe is the Akropovic header.

I have a stock can I will trade. I don't know if stock can will fit on that header though.

You may find fitting a standard end can will have no impact on the issues you are experiencing. I have an Akrapovic end can on my 2019 1250 and haven't experienced the issues you describe, but I have the standard headers. If you have Akrapovic headers, I have read elsewhere that the bike should have been mapped as the standard mapping is not ideal when you change the headers for aftermarket ones. But maybe a call to Akrapovic would confirm. To the other question, the Akra can and standard can use exactly the same mountings therefore the standard can would fit the Akra headers. But the standard can has a different heat cover, which you take off if you fit the Akra end can, as that has a kind of carbon effect cover.
